Weathering

How do you weather an engine in using paint.net? The method I found makes the weathering blotchey in the sim.

Paint.net does not have a really good layer system..which is how weathering is done.
Paint Shop Pro X2/X3 is the curent offering from Corel and does a decent job of
weathering
